Plymouth led one-nil at half time but goals by Liam Sercombe and Eliot Richards gave the Grecians their victory.
The result dents the promotion hopes of the Pilgrims and boosts Exeter's chances of escaping relegation.
It's also the second derby win for Exeter - they beat Plymouth 3-1 in their last encounter.
